How do I get rid of engine interference with my iPod cable in my car?

I have an iPod cable that has both usb (to charge) and to aux in on my radio. When my iPod is not plugged in it whines really bad with the engine, when it is there is still some whine.

Anything I can do about this?

Sounds to me like a bad chassis ground or when you installed your system you ran your amp power cables too close to your speaker cables. And you can also check the noise suppressor resistor clips under the hood. Make sure they are plugged in.
