what type of amp?

It's most likely a ~45hz boost, and you probably have the one on the amplifier pegged anyway.

Is a Volfenhag 1200 Amp, and the purpose is to turn the bass down and up, so how would that effect it? When it is plugged it shouldn't it turn the bass down, nothing happens at all.

Most amps have gain controls controls on them to adjust the level of the pre amp
signal going into the amp. When you have the option for a remote bass controller, it merely moves the gain control from the amp. It is possible you have a promblem with the pot in your remote or an issue with the amp it self.
